In image layout programs, the default view of imported images does not show the transparency. But that doesn't mean it's not there when you export it or print it. Try this: right-click on the image in InDesign, select Display Performance from the pop-up menu, and select High-Quality display. This should take away the background and show you the transparency. InDesign's default for previews is Typical, which doesn't show transparency, as that can take up memory and slow down the program. You can then switch it back to typical display if you wish.
