Selecting while maintaining AA stats

Ok so I am doing a texture for a 3D object and I have the layers broken up as (from bottom to top)
- Colors
- Secondary Colors
- Shine / Shadow 1
- Shine / Shadow 2
- Dynamics

Now the way it works is I put the base color down in the Colors layer and then any design I want or whatever on top of that goes in the Secondary colors layer. What this does is it allows me to keep individual anti alias stats and feathering for each color.

My problem is when I want to select a specific section of the layer again I have to select the WHOLE LAYER and remove what I don't want. I tried tinkering with the magic wand, but what happens is it selects the shape, but does not preserve AA (AA = Anti Aliasing) stats.

Is there an easier way to select one portion of a layer while maintaining all Anti Aliasing and Feathering?

PS
I was thinking maybe selecting the one section and then moving it a pixel, but that requires me moving it which makes me nervous. Just toss some ideas out there.
